Özet
Gliserol, alkolik fermentasyonun miktar olarak etanol ve CO2'den sonra gelen en önemli yan ürünüdür. Suşa, ortama ve işlem şartlarına bağlı olarak, karbon kaynağının % 4 ile 10'u gliserole çevrilebilmektedir. Gliserolun hücrede birçok fonksiyonu bulunmakta olup, Saccharomyces cerevisiae tarafından hem oksijenli, hem de oksijensiz şartlarda üretilebilmektedir. Gliserol, S. cerevisiae'nın da dahil olduğu birçok maya türünde temel osmokoruyucu olup, hiperosmotik stres sırasında uyumlu çözücü olarak görev yapmaktadır. Oksijensiz şartlarda gliserol, etanol üretimi redoks açısından nötr bir işlem olduğundan, biyokütle oluşumu sırasnda üretilen fazladan NADH'ı dengeleyen bir redoks vanası işlevi görmektedir. Glikozun sınırlı olduğu oksijenli koşullarda sitoplazamadaki fazladan NADH, alternatif olarak dış NADH dehidrogenazlar (Nde1p/Nde2p) ve gliserol-3-fosfat (G3P) mekiği yolu ile mitokondrideki elektron taşıma zincirine aktarılmak suretiyle tekrar okside hale getirilebilmektedir. Glikozun aşırı olduğu oksijenli ortamlarda gliserol yine üretilmekte, fakat bu miktar oksijensiz koşullara göre çok daha düşük kalmaktadır. Glikozun aşırı olduğu oksijenli koşullarda solunum glikoz tarafından baskılandığı için, gliserol oluşumu, sitoplazamadaki fazladan NADH'nin yeniden oksitlenmesi için alternatif bir yol sunmaktadır. Gliserol, osmostrese karşı hücre içerisinde hızlıca birikir. Bu şekilde hızlı bir gliserol artışını sağlayan iki temel mekanizma bulunmaktadır: Karbon metabolizmasında ve gliserol taşınımında değişiklik. Gliserol üretimi, temel karbon metabolizması ile glikolitik izyolu aracılığıyla yakından entegre durumdadır; glikolitik izyolunun üç karbonlu ara ürünü olan dihidroksiaseton fosfatın (DHAP), iki basamaklı bir işlemden geçmesi ile gliserol oluşur: DHAP'ın GPD1 ve GPD2 tarafından kodlanan NADH-bağımlı gliserol 3-fosfat dehidrogenazca (GPD) G3P'ye indirgenmesini takiben G3P'nin GPP1 ve GPP2 tarafından kodlanan özel glierol3-fosfotazca (GPP) gliserola defosforilasyonu. Gliserol oluşumunun GPD tarafından katalizlenen ilk basamağı, hız sınırlayıcı basamaktır. Gliserol, hücre zarından pasif difüzyon ile geçebildiği gibi, kanal proteinlerinin“ana asli protein”(MIP) ailesinin bir üyesi olan Fps1p isimli protein kanalından kolaylaştırılmış difüzyon yolu ile geçmek suretiyle de taşınabilir. Fps1p osmotik basınçta azalma olduğunda kontrollü gliserol salınımını sağlar ve osmotik şok yaşandığında ise kapanarak hızlı gliserol tutulumuna katkıda bulunur. Fps1p'nin uzun N-ucu alanının gliserol ihracının kontrolünde görev aldığı düşünülmektedir. Hem sıcaklık ve hem de osmotik basınçtaki yükselmenin oksijenli gliserol üretiminde artışa neden olduğu bilinmektedir. Hiperosmotik stres altında yalnızca üretim değil, aynı zamanda hücre içinde birikim de görülmektedir. Bu faktörler tarafından tetiklenerek gliserol üretimi ile sonuçlanan kısa dönem tepki silsilesinin, sitosolik redoks dengesini de içeren birtakım örtüşen noktaları bulunmaktadır. Nde1p/Nde2p'yi kodlayan genlerin silinmesi ile oluşturulan bozulmuş NADH dengesinin karbon akışının gliserol koluna doğru dolaylı olarak yönlendirilmesine olanak verdiği bilinen bir gerçektir. İki dış NADH dehidrogenaz arasında, Nde1p daha önemli olan izoenzimi teşkil etmektedir. Önerilen çalışmanın amacı, sitosolik redoksun, farklı sıcaklık ve osmotik basınç değerleri tarafından tetiklenen oksijenli gliserol oluşumuna etkisi üzerine, dış NADH dehidrogenaz 1 (nde1Δ) mutantı tarafından verilen sonuçların doğal suşun sonuçları ile karşılaştırılması yolu ile ışık tutumaktır. S. cerevisiae'de glikoliz hızının düzenlenmesi üzerine sıcaklığın etkisini inceleyen son dönemlerde gerçekleştirilen çeşitli çalışmalar bulunmaktadır. Bu çalışmalardan birinde, sıcaklığın glikolitik enzim aktivitelerine ve etanol ve gliserol kollarına olan etkisi Şahin (2009) tarafından belirlenmiştir. Glikolitik enzimlerin Arrhenius aktivasyon enerjisi ile tanımlanan sıcaklık bağlılıkları çalışılmıştır. Glikolizin üst kısmı ile gliserol kolu için, alt glikolitik izyolu reaksiyonları ve etanol koluna göre göreceli yüksek aktivasyon enerjileri belirlenmiştir. Bu sonucun, kırmızı şaraptaki gibi, yüksek sıcaklıklarda gliserol üretim oranında görülen artışa uygun olduğu ifade edilmiştir. Şahin'in (2009) çalışmasında, sıcaklığın glikoz tüketimine ve etanol ile gliserol üretimine olan etkisi, fermentasyon yapan, büyümeyen maya hücreleri kullanılarak kısa dönemde incelenmiştir. Önerilen çalışma, dış NADH dehidrogenazlar ile iç NADH dehidrogenaz ve G3P mekiğinin kullanımını gündeme getiren oksijenli şartlara yoğunlaşacaktır. Gen ifadesi çerçevesi, atımsal streslere karşı verilen anlık tepkileri etkileyebileceği için, sıcaklık ve osmotik stres uygulanacak biyokütle, hücrelerin glikozca baskılnamış gen ifadesi çerçevesi kazanmaması için yarı-kesikli işlem ile çoğaltılacaktır. Kısa dönemli glikoz tüketimi ve etanol ile gliserol üretimi üzerindeki sıcaklık etkisi, büyümeyi desteklemeyen şartlar altında hem doğal suş, hem de nde1Delta suşu için incelenecektir. Benzer şekilde, artan konsantrasyonlarda NaCl/sorbitol ile elde edilen osmotik basıncın kısa dönem metabolizmasına olan etkisi, hücre içerisinde biriken gliserol miktarları özel olarak göz önüne alınarak incelenecektir. Belirlenen sıcaklık ve osmotik basınç değerleri, düşük ve yüksek ilk glikoz konsantrasyonları eşliğinde uygulanacağından, aşırı doymuş mitokondri kapasitesine bağlı olduğu düşünülen“kısa dönem Crabtree etkisi”altında olan ve olmayan mayadan elde edilecek sonuçların karşılaştırılması mümkün olacaktır.

Glycerol is the most important by-product of alcoholic fermentation in quantity after ethanol and CO2. Depending on the strain, medium, and process conditions, 4 to 10% of the carbon source may be converted to glycerol. Glycerol has many cellular functions and it is produced by Saccharomyces cerevisiae under both aerobic and anaerobic conditions. It is the main osmoprotectant in most yeast species, including S. cerevisiae; it acts as a compatible solute during hyperosmotic stress. Under anaerobic conditions it serves as a redox valve to counterbalance the suplus NADH produced during biomass formation since ethanol production is a redox neutral process. Under aerobic glucose-limited conditions excess of cytoplasmic NADH can be re-oxidixed alternatively by being conveyed to mitochondrial electron transport chain via the external NADH-dehydrogenases (Nde1p/Nde2p) and the glycerol 3-phosphate (G3P) shuttle. Under aerobic glucose-excess conditions conditions, glycerol is also produced, but normally at much lower yields than anaerobic conditions. Glycerol production provides an alternative route for the re-oxidation of excess cytosolic NADH under glucose-excess aerobic conditions since respiration is repressed by glucose. Glycerol is rapidly accumulated within the cell in response to osmostress. There are two main mechanisms to achieve such a rapid increase in glycerol concentration: Changes in carbon metabolism and changes in glycerol transport. Production of glycerol is closely integrated with the main carbon metabolism via the glycolytic pathway; it is produced from dihydroxyacetone phosphate (DHAP), a three-carbon intermediate of the glycolytic pathway, by a two-step process: Reduction of DHAP to G3P by NADH-dependent glycerol 3-phosphate dehydrogenase (GPD), encoded by GPD1 and GPD2 followed by dephosphorylation of G3P to glycerol by a specific glycerol 3-phosphatase (GPP), encoded by GPP1 and GPP2. The first step of glycerol formation, catalyzed by GPD, is the rate-limiting step. Glycerol can cross the plasma membrane by passive diffusion or transported through the protein channel Fps1p, which is a member of the major intrinsic protein (MIP) family of channel proteins, by facilitated diffussion. Fps1p allows regulated glycerol release under osmotic down-shift and it closes upon osmotic up-shock, thus contributing to fast glycerol retention. The long N-terminal domain of Fps1p is suggested to be involved in the regulation of glycerol export. It is known that both rise in temperature and osmotic pressure leads to increase in aerobic glycerol production. Not only increased production but also accumulation is the case, which is observed under hyperosmotic stress. Triggered by these factors, the short-term response cascades yielding glycerol production have some overlapping points, including cytosolic redox balance. It has been already indicated that an indirect re-direction of the carbon flux towards glycerol branch can be managed via a perturbated NADH balance by deleting the genes encoding Nde1p/Nde2p. Among the two external NADH dehydrogenases, Nde1p is the more important isoenzyme. The aim of the proposed study is to shed light into the effect of cytosolic redox on the aerobic glycerol production triggered upon different temperature and osmotic pressure values by comparing the results exerted by external NADH dehydrogenase 1 (nde1Δ) mutant with that of its wild type strain. There are several recent studies on the effect of temperature on the regulation of the rate of glycolysis in S. cerevisiae. In one such study, the effect of temperature on activities of glycolytic enzymes and its branches to ethanol and glycerol was determined by Şahin (2009). Temperature dependencies of the glycolytic enzymes, defined by Arrhenius energy of activation were studied. Relatively higher activation energies of upper part of the glycolysis and glycerol branch than that of lower part enzymes as well as ethanol branch were observed. It was indicated that this observation was in accordance with the increased yields of glycerol productions at higher temperatures, as in the case of red wines. In the work of Şahin (2009), the effect of temperature on glucose consumption and ethanol and glycerol production by fermenting, non-growing yeast cells was investigated in the short-term. The proposed study will focus on aerated conditions, which will bring into the utilization of external NADH dehyrogenases as well as internal NADH dehyrogenase and G3P shuttle.Since gene expression context might affect the instantaneous responses against pulsative stresses, the biomass, upon which temperature and osmotic stress will be exerted, will be propogated via fed-batch process to avoid the cells from acquiring glucose repressed gene expression context. The temperature effect on short-term glucose consumption and ethanol and glycerol production will be investigated for both the wild type and nde1 strains under non-growing conditions. Similarly,the effect of osmotic pressure with the application of increasing concentrations of NaCl/sorbitol on short-term metabolism will be studied with a special concern of glycerol accumulation within the cells. The temperature and osmotic pressure values applied will be associated with high and low initial glucose concentrations, therefore, it will be possible to compare the results obtained under the conditions with and without“short-term Crabtree effect”, which is probably the result of oversaturated mitochondrial capacity.
