Özet
H ucresel sistemlerin i sleyi sine dair bilgilerimizi ilerletme giri siminde bulunan bu tez, bu sistemlerin dinamik modellenmesi uzerine yeni bilgiler sunmay ama cl yor. Bu alanda, t um h ucreden elde edilmi s canl i ci (in vivo) deneysel verileri kullanarak, kinetik model i cin parametre hesab ve parametrelerin belirlenebilirli gi analizi konular na odaklan ld . In an attempt to improve our current understanding on how the cellular systems function, this thesis aims to provide new insights on dynamic modeling for such systems. Within this area, we focused on the parameter estimation and parameter identi ability analysis for a kinetic model and experimental data from in vivo kinetic experiments using whole cells. In the introductory Chapter 1 we listed the current state-of-art and the challenges in dynamic modeling, and we began with a proper kinetic format in Chapter 2, where we reviewed the properties and a number of potential applications of linlog kinetics. We presented alternative experimental scenarios (e.g. dynamic perturbation experiments, unraveling silent mutations) where using linlog kinetics provides elegant solutions. In Chapter 3, we presented our proposed linlog parameter estimation framework, where we described our improved parameter estimation procedure compared to traditional parameter estimation schemes, using data obtained from dynamic and steady state perturbations. We described how the parameter estimation problem can be formulated as a linear regression problem. Examplifying the proposed methodology on an in silico network, we presented further our parameter identi ability analysis based on Monte Carlo simulations, and concluded that some parameters could not be identi ed. To resolve this, additional experiments as steady state enzyme perturbations are proposed. Having posed the parameter identi ability problem and proposed an experimental design based on steady state perturbation, in Chapter 4, we focused on model reduction as a solution to the parameter identi ability problem. The reduction is based on time scale analysis, where we ranked each pool according to their turn-over time and classi ed them. Using linlog kinetics to represent the rates has an additional advantage in model reduction, i.e. since the parameters are linear, the degenerate system of equa- tions yield explicit solution for fast metabolites as function of slow metabolites, which further allows to obtain expressions for the lumped rates in terms of the slow metabolites only. Lastly in this chapter a data-driven method to detect the correlations among parameters by making use of the design matrix was described. Noting that linlog kinetics when normalized with respect to a steady state is valid around that steady reference state, in Chapter 5 we generalized the formulation of linlog kinetics in such a way to formulate the rate and the metabolites relative to a \characteristic state", which does not have to be a steady state. In this chapter, we revised the parameter estimation schemes from dynamic and steady state perturbation data. Such a formulation would remove the restriction to perturb only a steady state, and as such linlog kinetics can be used to analyze steady state and dynamic perturbation data from alternative perturbation strategies. Having established theoretical ground on parameter estimation, model reduction and obtaining generalized format, the next three chapters are focused on application of these tools in contruction of dynamic models. For this, three cases are chosen: an in silico model for signal transduction networks, an in vivo glycolysis model for anaerobic Saccharomyces cerevisiae and an in vivo large scale model for metabolic reaction networks that couples the central metabolism to growth, product formation and storage pathways in Penicillium chrysogenum. Chapter 6 describes the model constructed for the TOR signaling pathway where the components are heavily interacting via equilibrium relations. While the system is real, the data used was a generated data using a previously publised model. Chapter 7 describes the contruction of a model describing glycolysis in anaerobically cultivated yeast based on in vivo data, and lastly Chapter 8 describes the construction of a large scale model for aerobically cultivated culture of Penicillium chrysogenum, simulating the e ect of glucose perturbation to a carbon limited culture. Overall, this thesis presents new insights in building dynamic models especially for metabolic reaction networks.
